remove all toolbars, and if you have any kodak software installed, remove it, make sure the client is not running any "funny" apps, remove anything that does not belong, if the client complians, ref them to the Computer use policy (if you have one).
You can also try uninstlling IE and reinstalling.
What anti-virus are you running. Also, check all your apps for stuff that might be resetting the information. Sometimes some "free" (READ pre-installed rubbish) software forces the setting to what they think it should be. When you change the setting in IE, it is storing it in the registry. If the user has a mandatory profile on a Windows domain, then the registry settings would be lost when you log off and back on. Like wise, your USER Hive could be read only at the moment. Many AV's these days are setting it like that, so that Virus' can't use the registry as a mode of attack. Use Google to find the exact registry entry. Open the registry and check if it is there. Set it in IE and see if the registry now reflects the change. If it doesn't you can kinda guess that you have a writing to registry problem.
But we're guessing at best here. A LOT more detail on your setup would help us get there quicker.

i doubt this will work in any case, obviously its a program or a add-on (toolbar...cough) that’s rewriting the Proxy settings in the registry as soon as IE starts.
But its worth a shot!!
Can even go as far as to create a batch file that runs the reg file each time before you run IE, wouldn’t that work nice

From my experience Google Chrome is always using the operating system's proxy settings (which would be IE's proxy settings under Windows).
I have now installed the latest version of Google Chrome (v20) and I didn't see any option that would allow you to separate IE & Chrome's proxy settings.
