Yes, the Office365 installer/activation that came with the Windows was removed and I have uninstalled the office 16 click to run extensibility component 64 bit registration which had given me an earlier issue.
I've contacted MS on this one and the only way to get an updated Visio when having office 365 installed is by paying for another O365 monthly service or by using on premise Visio 2013
I was able to install Visio Standard 2013 VL but it just won't activate. It accepts the key (I enter the key, instead of using a e-mail) and does the setup thing but if you close and open Visio it just wants the key again.
Tried repairing the Visio and even adding the key on that uninstall/repair menu in control panel, no success.

Did you try downloading the deployment tool and then modifying the configuration.xml as explained here: https://technet.microsoft.com/library/mt703272.aspx ?

Update on solution:
Had to uninstall everything (used the office removed tool - o15-ctrremove to clear it all nicely)
Installed Visio Standard 2013 with VL and activated that successfully.
Then installed Office Home and Business 2016 and activated that successfully again.
Office Home and Business 2016 was preventing Visio Standard 2013 with VL from activating.
