So I just want to understand this - do the guys who say waving gay flags should be banned at sporting events in muslim countries, also feel that the old SA flag should ALSO not be waved at a sporting events because of its history?

Many flags and other political/activist stuff are banned from being displayed at sporting events around the world. Stuff being displayed now are mostly sport/country related so what makes a stupid flag about your sexuality so special? What makes your sexuality to special?

Homosexuality is illegal in Qatar whether you like it or not so foreigners taking their rainbow flags to a country where gays are jailed and could even be executed will only making things worse in the end for gays living in Qatar. But foreigners will only think about themselves of course as usual.
