Getting the second line installed tomorrow, would a Mikrotik RouterBOARD 2011UiAS-RM be a good choice if I'm gonna go the load balance or load bonding route? Wanna try and get 40/20 use it after midnight when everyone's sleeping, for updates and downloads...
Why do you want two lines?

One is for a separate entrance but I'd like to bond them after midnight when no one uses them, just for that extra speed, to get my updates and downloads done quicker.
Wouldn't need any special software with that router board would I, hell, I don't even know if it'll work lol.

Although nothing wrong with that Mikrotik, I felt like the Ubiquiti EdgeRouterX was a much better purchase.

technically this shouldnt be allowed. You cannot have 2 physical lines, as you will be taking away from somebody else. You can provide the seperate entrance a wifi connection from your own existing line

Spoke to afrihost and vuma themselves were out here to check it out, they said everything is fine, 2nd line can be installed, they added something to the small black box outside and said it's good to go for 2 lines.

Yip, as quoted, a secondary dwelling such as a wendy/cottage/separate entrance and you may apply for a second line.

Can't you jhust get a higher speed line then use two routers? One to connect to the ONT and another connected to the main router then give them different subnets?
