No, I am not getting the terminology wrong. I pay my monthly rent directly to the Managing Agent, who in turn, I assume pays the owner of the property a portion and the balance is kept as a service fee (I am just assuming that this is how it works)

Correct. This is NOT the City of Cape Town. This is a completely separate 3rd party agent (the company that installed the pre-paid water meters on the property), that has been instructed from the Managing Agent, to load the outstanding rent arrears in order to collect.
My lease does not mention anything about deducting outstanding rent from my pre-paid meters.
