Since Ukraine starting fooling around with reverting that decision, Putin made it very clear what its response would be, were neutrality to be in jeopardy (notably Munich, 2007). When the Russian speakers were being shelled in the Donbas, Putin acted, after the fake Minsk agreements were dangled for many years to buy time. Hence the DPR and LPR.

Sevastopol has been the home of the Black Sea Fleet since 1783 (i.e. Catherine the Great) and if anyone thinks that Russia is willing to give that up, or is not able to maintain that, they are delusional and will be proven so.
 
Ukraine must pay the price for becoming an enemy of Russia. And those enemies of Russia who are fighting against it on Ukraine's side will also pay the price. There will be no truce. Ukraine will be destroyed as a state. That is the price for stabbing Russia in the back. Putin has made his decision; this is evident from his remarks at Valdai.

It wasn't up to Russia to recognise Ukraine's independence. Russia was still de jure member of the Soviet Union at the time. Dissolution of the Soviet Union happened after Ukraine left the Union.

Russia formally recognized Ukraine's borders in the 1994 Budapest Memorandum and again in the 1997 Friendship Treaty. Ukraine's 1990 Declaration of State Sovereignty expressed an intention to become permanently neutral. Russia took them at their word. Ukraine reneged on this agreement.

The 1994 Budapest Memorandum (signed by Russia, along with the US and UK) reaffirmed its commitment to respect Ukraine's independence, sovereignty, and existing borders in exchange for Ukraine giving up its nuclear arsenal. Russia's position is that this commitment was tied to Ukraine maintaining its non-aligned status, and that Ukraine's later shift toward NATO released Russia from the obligation. C'est la vie.
