What options can I look at for backing up a Debian server? I currently use Duplicati to backup my docker container files to a separate drive. But if my drive fails now I would still need to setup the rest of the OS before I can use the docker backups.

Are there any OS backup options that don't require shutdown/reboots and can be automated?

There are many.

In the end it depends on what you have ito backup storage (tape, disk, etc).

Another approach for the OS is to automate re-provisioning it with tools like Cloud Init, Ansible or such. Then mount or restore your data
