Flying to Australia - Where to book?

Please recommend the best reputable site to book flights from South Africa to Australia.

The airline's website. Seriously. When you book through a third party, and end up with a missed or cancelled flight, or some other situation, both the booking site and the airline are going to tell you to speak to the other company.

Use google flights or whatever search site to establish the costs/schedules, then go book directly with the airline.

Usually it is more than one airline and location. So need to book each one individually?

If it's a local connection, the airline will take care of that. For example, if I book say PE to Sydney with Qantas, Qantas may book SAA for PE to Joburg, and then onwards with Qantas.

Flight Centre for Aus.
Quantas only offers direct flights to certain cities from JNB whereas you have wider direct destinations via Cathy Pacific or Emirates, the downside being longer travel-time.

Flying to Perth is way cheaper - then you can rent a car there and enjoy a scenic drive to Sydney.
