I have absolutely no familiarity with the Skype protocol and no interest in it at all, so I can't give you any specifics. The point is, protocols specify a certain way of exchanging data; the specifics of that are far more of a reliable identifying mark than the port that the protocol uses, especially now that everyone and his dog has to tunnel his protocol over HTTP etc. because of retarded firewall admins.
