Google Webmaster Tools used by hackers in website attacks

Hackers are now verifying themselves as owners of websites using Google’s Webmaster Tools. This helps them keep hacks under wraps for longer.

In order to do the above, then the Webmaster didn't know how to secure the site to start with. The hackers can use any other web development toolkit to do the same.
 
TBH - if hackers compromised your host and placed a verification file onto your file-system, you should really worry about other things first.
