Mouse not functioning in certain areas of screen

I have a new ASUS laptop running on Vista. If I need to click the mouse on a pop up box in a certain part of the screen, the button does not work. If I move the box to another part of the screen, then I can click on the button.
Can anyone give me an idea what is going on and how to fix it?

Sounds like a programming bug where the box in the background, although behind the foreground one is keeping the focus.
