Moeletsi Mbeki explains the origin of the wealth nicely in his book, Architects of Poverty:
"The object of BEE was to co-opt leaders of the black resistance movement by literally buying them off with what looked like a transfer to them of massive assets at no cost."

The objective of BEE as conceived by conglomerates like Sanlam and Anglo American was not to restructure the economy, but to create a black elite buffer entrusted with protecting the interests of big business and to ensure that the status quo under which conglomerates operate stays firmly in place. Now the state has internalised this model and is trying to implement it
Seems to me Anglo American and Sanlam have always been at the corner stone of empowerment (Black and Afrikaner) ownership. It would make sense for these conglomerates to create an elite buffer to protect their business interests.
