It could be vibration running through the PC case caused by a loose joint, missing screw or loose cover.
I have the same problem when I use my CD-ROM sometimes. When it's spinning at a certian speed, there's quite a fierce vibration that runs through the case until I give it a gentle tap, then it goes away. It's a cheapo case, so it isn't very sturdy.
