Well, yes, in the end it's just an AI but there's a difference between Jackie and Johnny's.

I haven't done that to Jackie's body in my playthroughs yet, but from what I've read, his engram was created long after Jackie's brain died. The engram is broken and incomplete and only repeats lines from Jackie's life. It loops and glitches. V comments the real Jackie is dead.

Johnny's was created while his brain was still alive.

Engrams created from dead brains are just echos and they won't and can't ever be "alive" like Johnny's no matter what.
