For the last few months Firefox has been playing up - it freezes briefly when I click on a link or navigate to a website. It's only brief (about 2 seconds) but it's annoying as hell.
Do you have anti-virus software installed? The Web Shield component of an anti-virus program can cause your browser to stall briefly while it checks the link you clicked on, to ensure infected files are not downloaded.
You might want to play with your Web Shield settings. If you have Avast! anti-virus installed, check if Web Shield set on "High", then set it to "Normal" and see if it makes a difference. Or go to 'custom' and disable webscanning, or you can terminate the web shield component of your anti-virus altogether. You can always put it on again. Or set both Web Shield and Standard Shield to "Normal".
If you disable the web shield and the delay/freezing stops, then at least you've isolated the problem.
It could even be your hard drive, every time you click on something, it has to download temporary files, and if there's something wrong with your h/drive, it will temporarily freeze too.
