I don't know if this will work, but what I do on Windows when it refuses to remember the position or area of the window: I drag the corners and resize the window to the correct and maximum size it will display, to make it fit in the screen, then I just close the window, if it's opened again it's at the correct display area.

Should be quite funny if it works the same on Linux

Use KDE, that will fix it

I always have had problems with compiz and window postions. I would recommend manually resizing the windows.
