Plugged in two harddrives while PC was on.

It was noisy in the background and my case is under my desk so it's dark. I didn't see or heard the PC was on.

I know it's not standard procedure to hot swap drives like this in a standard PC.

Why is my hard drives still working? Shouldn't they be fried.

No. Why do you think they will be fried?

SATA was designed to be hot swappable, but it's not good to connect or disconnect drives while the PC is running, as you run the risk of corrupting data.

Your drives will be fine. I've been hotswapping SATA drives for as long as I've had SATA (nForce 2 days).

OP is about ATAPI - master/slave.
Besides, SATA by default is not hot swappable. Connector is, but it requires extra support from the controller.

Those that aren't can still hotswap. Go to Device Manager and click "Scan for hardware changes"
