Can anyone recommend software that can diagnose system bottlenecks? It's upgrade time and I'm looking to get the most bang for my buck

I'm not aware of any software, but how about just posting your current specs?
I'm sure we'll be able to give you advice on what to look at ect wrt upgrading...

ASUS P5ND2-SLI DELUXE MOTHERBOARD
Intel P4 3.2Ghz processor with HT
1GB OCZ DDR2 667
XFX 6600GT graphics card - this definitely needs to go because I know this is one of my bottleneck(s)
Windows XP Pro SP2
2 x 160GB Western Digital HDD
2 x DVD writers
Creative Audigy soundcard
I have placed an order with Computers Only for an ASUS 8800GT 512MB (R2399) but I'm on a waiting list for it.

For R4000 you can squeeze in an entry level Core2 CPU and a budget NVIDIA 8600 GPU. That is if your motherboard can take the Core2 (I'm not 100% sure - will have to look into it).
If you have some extra money a couple of months down the line, you may want to add an extra gig of RAM. But it's not necessary for now.

Run perfmon on your machine and analyse the results.
Depending on what you want to use your machine for will determine what component to upgrade - if your looking to play all the latest games you will need a better GPU, CPU and more memory.
