go to C:\Documents and Settings\YOUR_USER_NAME\Application Data\Thunderbird

There u will see a profile folder. Back that up and when you done reformatting just pop it back in.

I usually backup the entire thunderbird folder, as well as the whole firefox folder. When I put them back after reinstalling the apps, I have everything back as it was, including (most) extensions and the like.
 
I stopped using it, finding outlook express far superior.
What I've noticed with Thunderbird is that, for me, it doesn't handle large volumes of stored emails very well. It also has some quirks, like it'll say "new message arrived" but there won't be anything new in the inbox, sometimes hitting "send/receive" will download it.

Security isn't a concern, because I scan my email before getting it with eremove.
