My M/B has two ethernet ports. I connect to the internet as follows: Computer ---> Router (not a modem) ---> Modem ---> Internet.

So to connect to the modem I actually have to physically move the computer-router cable to computer-modem. Given I rarely do this it is not an issue.

However it got me thinking if I could use the second Ethernet port for a connection directly to the modem? How would this impact on my connection given that I do not create the connection on the computer but through the router.

Hu?
I have:
1. PC 1
2. PC 2
3. Server (With a Proxy)
4. Switch (router)
5. ADSL Modem

PC 1 is plugged into the Switch.
PC 2 is plugged into the Switch.
Server is plugged into the Switch.
ADSL Modem is plugged into the Switch.

All can see each other and all can initiate a PPPOE connection.
I don't understand the problem you are having.

Yes, you could connect your second NIC to the modem, assuming your modem has more than one LAN port, or has a separate management port. Also assuming you'd change your 2nd NIC's IP address to the same subnet that your modem is on so that you can manage it.
