It actually happens only with direct streams and I believe it has to do with the media format. I'm contemplating remuxing a lot of my content so that everything direct plays. This would also allow me to playback most stuff without transcoding on the Chromecast too.
I'm using a dual core Pentium 2.8Ghz (el cheapo). It manages transcoding barely but it doesn't stutter even at 1080p, it's just taking forever to do this index files. I've been creating these index files on and off for about 2 or 3 weeks now. I'm at 'T' now on 6TB of series. Still have movies to doI would kill for an i7 right now.
I often see xeon combos on carbonite. I got mine for R2k. Mobo, quad proc and 8GB ram. Grabbed 2 of them. Second still unused. Makes an awesome media server. Have a look there.
I am sure just upgrading your media server will upgrade your overall experience dude.
My server has a 10TB (5 x 2TB) raid array and Plex Media server has no issues indexing on this spec. In addition to Plex Media Server, it runs SQL Server (for graft), sabnzbd, couchpotato, sickbeard and headphones. Plus PlayOn. It really works hard and does not choke one little bit. I don't do any video conversions. Watch as is.
I really think that machine of yours needs an upgrade dude.
