I assume the 5 overs were deducted before they started to play . No overs lost during their innings, so no adjustments

No. They started with 50. Then reduced to 48 and then 45 during the last interruption. SA had already lost one wicket when they decided to reduce the overs. SA batted from the start thinking 48 overs.
