Why???

Actually I remember this happening with fast shutdown enabled; try remove it? Got a win98 VM here somewhere, will check....

My stepmom's athlon xp also does that, but running winxp...but its coz she's got a cheap psu...have to pull the plug on it everytime.
How old's ur psu?

The last time I had a problem like that was when one of my drivers caused a blue screen of death at shutdown and my settings was to reboot on all errors. The setting you need to change is (In XP but I am sure it applies to 98 as well)
control panel---> system-->advanced tab---->startup and recovery---> settings---->automatically restart.

Ensure there is no checkmark and apply.

At least the blue screen of death could be used to identify the problem!

Mine does the same. In my case I have to turn off the monitor when I shutdown. Happened ever since I bought a new LCD.

Cool thing is I can now start the PC by switching on the monitor :D

Win98 se had a patch for shut down...
me uploading it on quickshare

Uploading is temporarily disabled while we move QuickShare to a new server. During this time you can still access your files as normal.

We expect full functionality to return by 14h00 on Wednesday 11/02/09. We apologise for the inconvenience.
