A copywriter by trade, I have decided to go the freelance route. I am also looking into the possibility of building websites. I am proficient at HTML though I can use some more practice and experience. I would need to develop some CSS skills I am sure, and possibly java? Flash? Where can I go for self learning on those topics. I am not worried about getting certificates and the like since I will be working for myself.

You going to need to learn a lot my friend. Just to add to your list, MySQL, PHP, JavaSrcipt, web applications.
I a book I bough from amazon, it's in PDF format, I can drop it for you on drop box (free) if you're interested. It will teach everything on your list and my lit :)

You will also need some real time online editors for practice. There are tons of the, just Google.

For now, HTML5, CSS3, jQuery, python/php, mysql/mongodb.

Don't worry about flash
 
Do you want to code them yourself? If not there are good tools aimed at designers.
 
As the other suggested, look at w3schools as well as http://www.tutorialspoint.com/.

Don't go into backend development just yet. Forget about flash. Things to learn and do well: HTML(5), CSS(3), Javascript, Javascript frameworks (JQuery, Backbone, etc) and a source control repo like Git.

Then dive into backend stuff (PHP, ASP.Net MVC, SQL).
