Not sure what happened yesterday, I finally decided to swop out the 1x 500GB that I had in my machine that was 'clicking' and such, started up the PC and bam, 7 wouldn't start, boot media error!

I tried a repair (fix the startup stuff) and that didn't fix it so I basically had to reinstall Windows 7.

It did a backup of everything but damn it... even activation worked nicely.

I just can't for the life of me understand how taking out a drive that is not part of anything important would cause 7 to 'die' :(

hmm so u had two disks? who was primary? who was active? you might have had the 500GB u removed as active and hence the boot loader was on it, but your OS on the other one. Would have worked fine until you removed the 500GB and yanked out all hope of booting up :)

What do you expect, it's still windows :p

You should have unmounted the disk while still running windows, if you don't cleanly unmount a disk it can cause windows to behave strangely.

Why aren't you using Acronis True Image? Restoring Windows in Acronis takes a few minutes from a boot-cd
I store my system backup on my secondary drive and restore it as needed
