Another "issue" from my side:
I used to be able to see notification icons on the notification bar from the lock screen. Thats gone, now you have choose one of the options from the notifications settings
Nobody else having issue with this?

So I did a clean flash of Lollipop last night, but the problem returned within minutes. I flashed KK early this morning and so far there is no sign of the problem. This confirms my suspicion that it is software / driver / kernel related and not the hardware.
I will continue using it for the rest of the day to monitor and then upgrade to Lollipop with the OTA, hopefully this solves it.
Did you upgrade to Lollipop with the OTA (sideloading the zip or via standard software upgrade)? Or did you flash the factory image?
I dont have sensor box but i can confirm the proximity sensor is working fine. Just tested by starting a call and moving my hand back and forth from the sensor.
Not sure how i can test the light sensor without that app you mention
I upgraded via the OTA

You can test the light sensor by enabling adaptive brightness and then moving into a darker or lighter area and see if the screen brightness adjusts automatically. Or you can change the brightness setting with Adaptive brightness switched on, because then the slider adjusts brightness relative to the "auto" setting. If it cannot detect any lux reading the brightness won't change when moving the slider while adaptive brightness is turned on.
I'm hoping that upgrading via the OTA is the solution for me.
It seems that you obviously fried the sensor circuitry. But at least you still have the slider. You do don't you?
EDIT: Just kidding... It should not matter which method you use to update. In order to update OTA, you will have to roll back the firmware and wait. I doubt this will help you. Check the MD5 numbers of the file you downloaded and re-flash. If the numbers are wrong, you should not have been able to flash the image in any case or your phone might have bricked, so I think your image is fine. Just reflash.

Do you mean the icons that were on the top left of the notification bar? If so, yes they have gone now.
I now have to swipe down (from the clock area) on the lock screen to see all the notifications -when they are many.

I've seen a lot of people buying their N5's from Orange. Are they reputable? Their prices are very good, compared to cash phones for Vodacom. I assume they import. But the prices on there, that's what you pay?
I bought mine through Orange. The price they show there is what you pay and the prices displayed includes VAT. Phone took just over a week to get to SA.
Sweet thanks man. I assume they use a courier for shipping?
Yes, they used DHL and the phone was delivered in perfect condition. I will most definitely consider them again when I am in the market for an upgrade.
