Both of those are must have apps, IMO. FKU more Nexus-specific, though, but very much worth it.
Yes and no.
You would need to flash a stock kernel, but leave the bootloader unlocked. You can then apply the OTA update, and just flash the SuperSU.zip file before flashing your custom kernel of choice. So basically, a few adb commands and it should be done. I would take a backup, anyway. Oh, and if you have the paid version of SuperSU, you can enable "OTA Survival" which keeps root even after flashing an OTA update.
CF Auto-Root will wipe your device when flashing, it seems that only the S4 is immune to being wiped (from what I have seen).
