the link i referred you to, was not for the purposes of you upgrading or anything like that, it provides instructions as to how to get to the drive / battery should you so wish

I notice the problem when I close the lid sometimes with the external hard drive doing time machine updates.

The thing is that the machine works 100% fine as soon as it restarts. Doesn't fail to find the startup disk.
 
I think [-]droid[/-] wanted to say that 3 month rMBP 13 inch don't have battery.

oh you mean a "removable" battery..I scratched around for it and it ain't there... :D
 
Yip, and [-]droid[/-] is clever.
Argh, forgotten.... Removing battery is optional. Just make sure that computer (computer, isn't it?) is properly shutdown. Closing lid is not enough.

The problem can be as bwana implied be an issue with your NVRAM / PRAM (not remembering your startup disk), but it also can be as a result of some issue with your disk. As everyone suggested, best to make a backup (bwana's often recommended backup app is a great and easy solution for this: SuperDuper)

In either case; don't delay in getting the problem identified / fixed under warranty.

I'd suggest either to an iStore or even better to Core's Technical repair centre in Jet Park.

Not sure about the problem being related to sleep/wake issues; could be? There are also quite a few reports about faulty SSDs; replacing under warranty fixed those.

You seem confused; just in case you didn't get it: it's a Retina Macbook Pro meaning:
  • The battery is glued in; yip it's not so easy to just pop out.
  • The RAM is soldered to the logic board, so no chance to reseat this.
  • The SSD format is not the typical one you find in other laptops or buy in a store.

Oops... they'll probably have to ship it up to Jet Park, so expect to be without it for a while. In any case, did you try what bwana suggested, and check for any errors with the disk utility (verify disk)?

I did the verify disk (not repair) and no issues were found. Should I do the "repair" ?
Problem is I don't know how to reproduce the issue and what to explain to the Istore teenagers

Nope no need; basically if verify disk found no issues, you wouldn't see anything more with repair.

How many times have you experienced the problem?

/EDIT I'd also suggest resetting both the NVRAM /PRAM and the SMC (System Management Controller).

NVRAM / PARM Reset:
  1. Completely shut down your computer.
  2. Using the built-in keyboard (laptops only), find the Command, Option, P, and R keys and get ready to press all of them.
  3. Power on your computer and press all of the keys mentioned above (⌘+⌥+P+R)
  4. Continue holding these keys down until the computer restarts and you hear the boot tone again.
  5. Release the keys.
  6. Once the computer has powered on, you will have to reconfigure most of the settings inside System Preferences as they have been reset.

SMC Reset:
  1. Shut down the computer completely.
  2. Plug in your power adapter and make sure it’s delivering power.
  3. Using the built-in keyboard, press and hold the Left Shift, Command (⌘), Option (⌥) and Power Button at the same time.
  4. Release all the keys at the same time.
  5. Press the power button to power on your computer.

Twice only. Just remember when saw it I thought the lid as not closed fully as if it was not gone to sleep properly.
Also the machine was very hot to the touch.

Have a look at my previous post; you could try resetting NVRAM / PRAM and SMC; if this doesn't make it disappear permanently you definitely need to visit the iStore; probably better to wait for another occurrence.

On the heat issue I'd recommend installing smcFanControl; which will allow you to both monitor system temperature in the menu bar, but also to control the fan speeds with setting profiles, I keep 3 (default; changes based on Apple's algorithms, mid level speeds, and highest speeds for very quick cooling); btw you can create as many profiles as you like.

If you want to monitor each of the temperature sensors individually then also install Temperature Monitor -- you could use this for example: to build up a report of the heating issues i.e. proof if you go to the iStore for warranty support.

What's SMC?

Also the machine was warm only when the it had the issue. As if the screen stayed on.
When restarted it cooled surprisingly very quickly.
