If you are running Win7 maybe try use its onboard imaging feature?

Otherwise I have had success with DriveImage XML as well, although I heard the plugins for BartPE are no longer free if you need the disk to restore from Pre-boot. Not sure if this is still true.

PS - there is a free version of True Image for Western Digital drives the same way there is one for Seagate drives.

As mentioned the drives can have a different amount of sectors (if different part numbers), but this should not be an issue unless "sector by sector" copy is enabled. Make sure it is not.

Another suggestion (if you have a third drive available) is to make a image of the first drive and then dump the image to the second drive.
