This is with regards to the XBox 360 version:

Alright so we know that Half-Life 2: The Orange Box will contain 5 games;
Half-Life 2, Half-Life 2: Episode One, Half-Life 2: Episode Two, Portal, Team Fortress 2

Does this means there will be 1000 achievement points total available to this game pack (200 each game) or 5000 achievements (1000 each game) ?

They are 5 different games so it only makes sense to give each game 1000 achievement points. But is 5000 achievement points too much ?

It's all so very confusing, can anybody elaborate?

Orange Box has one definitive advantage over the PC version: Achievements. Microsoft has a strict policy that no game can have more than 1000 possible Gamerpoints spread across 50 Achievements. While MS wouldn't budge on the 1000 Gamerpoints cap, it did allow Valve to have a total of 100 Achievements. Because Orange Box contains three distinct games, MS is also allowing Valve to create separated lists of Achievements for Half-Life 2, Portal and TF2. Though we'd love to have more Gamerpoints, it's nice to know that some distinction is being made for the various elements of the Orange Box.
